Could someone please tell me if Beyond Shadowgate can be completed using Magic Engine?
A friend of mine is having some trouble with it towards the end.
Has anyone heard of any reported problems when playing this game?

Yes it can be completed but you HAVE to use the real syscard3 rom and not the built in Magic System cards.
